I'm ready to install a new spindle assembly on my Craftsman LT1000 42" deck with a 20 hp B&S motor and my question is this- Does the large flat washer on the top go ABOVE the pulley and UNDER the nut, or does it go UNDER the pulley?

most likely above it, can you not look at the other one to verify?
Well, unfortunately when I first bought the mower back in March, I immediately ordered a kit online that included two new spindles, blades, and a new drive belt. I replaced them as soon as the kit arrived, but I can't remember how the other ones were and I want to be sure it's right. If it's not, I'll switch the other one over as well. The one still on the deck has the washer under the pulley, but I've been second guessing myself lately on if that's right.

It should be underneath the pulley so the pulley won't drag on the top of the mandrel housing.

I believe the "washer" is actually a "spacer" that holds the pulley up protecting it from riding against the mandrel. It should fit very snuggly over the top of the spindle shaft and prevent the pulley from contacting the housing.

If you look at the parts diagram, it should be shown underneath the pulley.
